Mushishi adalah anime mystery supernatural yang mengisahkan pencarian Ginko dalam memahami kehidupan Mushi. Tidak ada yang tahu apa itu Mushi, secara sederhana mereka dikenal sebagai makhluk halus yang bisa menirukan objek natural, juga menjelma dalam rupa yang unik dan langka. Keberadaan Mushi sepenuhnya misteri, dan Ginko menjadi jembatan manusia mengenal mereka.

Ginko dikenal sebagai seorang Mushishi, ia meneliti entitas yang disebut Mushi dan berkomunikasi dengan mereka dengan cara yang di luar logika manusia. Mushi bisa hadir dimana saja, di tempat tergelap, dalam nada suara, sampai di alam mimpi. Beberapa dari mereka menjadikan manusia sebagai wadah untuk hidup, menyerap dunia normal secara buruk seperti parasit mengerikan.

Tapi ada juga yang muncul dengan lebih bersahabat, salah satunya Mushi yang menyertai Shinra Ioroi. Setiap ia menulis dengan tangan kirinya, gambar itu menjadi bernyawa. Rumor tersebut sampai ke Ginko, menamakannya sebagai Tangan Kiri Tuhan. Berbekal pengalaman yang ia punya, fenomena ajaib itu menjadi lebih jelas. Namun, Mushi akan selalu jadi rahasia mistis di mata aneh Ginko.
